Summary:
GRE Tunnel does not pass any traffic after a reboot.
Symptoms:
After rebooting the router the GRE tunnel is not passing traffic.  Ping to the GRE tunnel IP address times out.

Traffic can be checked by using the command "show interface gr-0/0/0.0 extensive". The input and output packet count should increment when traffic is using the GRE tunnel. This counters should increment on both the peers on which the GRE tunnel is terminated.
Solution:
This issue is fixed in JUNOS 9.5r1, 9.6r1 and later releases. If upgrading to JUNOS 9.5 and above is not an option then the below workaround can be used after the router is rebooted  to get the GRE tunnel to pass traffic.

Work-around:

unit 0 {
    tunnel {
        source 8.8.2.50;
        destination 5.6.0.90;
    }
    family inet {
        address 10.4.4.33/30;
    }
}

[edit interfaces]
root@J4350-A01_22# deactivate gr-0/0/0      


[edit interfaces]
root@J4350-A01_22# commit                                                   
commit complete

[edit interfaces]
root@J4350-A01_22# activate gr-0/0/0 

[edit interfaces]
root@J4350-A01_22# commit 
commit complete
Note: The above workaround may need to be done on the both end of the peer routers on which the GRE tunnel is terminating.
